I am having trouble finding the settings to z-clip a ligand-protein surface from PDB. I am interested in viewing the binding site with real-time z-clipping of the surface. Usually, this is done by alt or ctrl wheel or z mouse movement. Could anyone tell me what the trick is to clip the surface in chem3d?

Sounds like a great feature request! We'll look into this for a future release. Until then, you can zoom in on a point of interest. Simply set the focus to be whatever you are looking at by selecting an atom or group, with the Selection tool, and then using the Zoom tool, drag the cursor up or down to zoom in or out, respectively.
