What is the recommended method to prepare deuterated molecules, for example, benzene-d6.

If I understand correctly, you are trying to create benzene-d6 structrue in ChemDraw application Is that accurate?

If so, you can create using the Convert Name to Structure function (available in ChemDraw Professional application) either by right click on the drawing area and select "Convert Name to Structure" (or Shift + C + N) or Select "Convert Name to Structure" from the Structure menu.
Then type benzene-d6 in the Text box and click the OK button

Alternatively you can create the structure through the tools present in the ChemDraw main tool bar (if you have ChemDraw Prime application, which don't have the Convert Name to Structure function)
